Dem PDF entnehme ich, dass es sich um Schraffuren handelt. Schraffuren füllen eine Figur nicht mit einer Farbe aus sondern schraffieren diese nur. Eine Schraffur im Hintergrund ist also immer noch gut sichtbar, durch die Lücken in der Schraffur der Figur im Vordergrund.

I suspect a problem with the transparent background. Can you try -b white just to confirm / rule out my suspicion. Unfortunately I was unable to reproduce the problem here. Alternatively, you can click (select) the top child layer, then shift-click the bottom child layer and choose Layer > Delete Layer(s).

Very dense hatches can cause such problems. You might want to lower the timeout for hatch rendering under
Edit > Application Preferences > Graphics View > Appearance > Timeout for hatch rendering
